My fiance has two adorable little girls in his family that we want to be in our wedding. They're what would be our flower girls, except I'm not really into the whole mess and hassle of having them throw flowers. I could go traditional and have them hold flowers, but I was wondering if anyone had any cool ideas for something else.

Instead of throwing flowers, they could blow bubbles. I don't know too many kids who would turn that opportunity down, it's less mess, and still adorable :)

Is it the rose petals in general you don't like or having the kids do it?
You could just have an aisle runner and no petals. That can be just as dramatic if done just before you come out.
The bubbles is a cute idea, but could be messy. If the venue is carpeted spillages could be a potential issue ... if it is tile or other smooth surface then it could get slippery from the bubbles.
The FG's don't have to do anything but walk down the aisle; people will still think they are cute ;)
Edit: If it is more of having to worry with the kids tossing the petals here are some other ideas:
1. Have small packages of rose petals given to all the guests seated on the inside pews closest to the aisle. Instruct the guests to toss the petals on the floor in front of you just as you and your escort get a few feet away. I have seen this done twice, it is a unique and dramatic display and makes for a wonderful photo :) 2. Hire a ballet dancer to act as the "flower girl" ... in this case it is more of a performance as the graceful dancer makes her way down the aisle tossing petals in the aisle to prepare for your entrance ... this is another beautiful photo opportunity. 3. Just have someone strew tons of rose petals in the aisle just before the processional is set to start. You have the look you want, but the rest of the wedding party will get to walk on the petals too.

What about just getting a small bouquet for them and let them be apart that way? I'm sure if they were a "mini bride", they would love it!! :)

I have not seen a flower girl actually throw flowers ever, so I don't think it would be bad to just have them walk with bouquests. I saw a wedding on tv once that had the little girl wear wings and she skipped down the isle with a bell wand and yelled "the bride is coming! the bride is coming"..... I am giggling just thinking about it...

I saw a wedding on tv once that had the little girl wear wings and she skipped down the isle with a bell wand and yelled "the bride is coming! the bride is coming"..... I am giggling just thinking about it...
I have seen this done with a little boy (though not in wings and he just had a bell) before; it is refered to as a "Paige"
